The reasons for jumping ship were as follows.
Our inquisitor's plan was heretical but sensible. Conspire with Vildix to set up FTL communication, and a second astronomican. These are of obvious value in the absence of an emperor (now that he has "ascended to go do personal battle against the forces of chaos"), but I am a bit doubtful of the inquisition's ability to operate and maintain these systems.
So far all of the technical problems have been delegated to the priests of Vildix, who are now centered at Iole. Thorson stated that they were not long for this universe due to imminent destruction at the hands of the Necrons and the Slaan. Even if they live, thorson alluded to the COV having their own plans that do not involve cutting our inquisitors in on the action. This is backed up by the message the COV gave us for thorson when we were at iole.
On top of this Pavius Terrax and his cadre of weirdos, for all of their past heresy are intent on setting up an exact copy of imperial Terra on seguntum. This seems impractical at best given that we have far from the whole resources of the imperium.
Thorson seemed reasonable and capable of extensive forethought, I am inclined to believe he is our best bet for the sector's long term survivability. But not by much. I kind of rolled a die to decide.
That said, the boat has not entirely sailed on executing Terrax's orders. When we met Thorson we were unarmed and heavily guarded. If we were to have a change of heart before leaving the station it seems we would have a better shot at killing him arriving on our own terms.

Well, your choices are:
1) Back the Furies, who may have just killed your boss (assuming Mandragorin and DuMorne did not get pooched by Terix). If Thoreson is to be believed, their plan is to recreate the Administratum of Holy Terra in miniature on Saguntum (since it is the crummiest, but most easily defensible planet in the Cluster), then expand outward in Holy Crusades much like the Emperor did when he was creating the Empire of Man in the first place. On the plus side, this should be easier as the Lupus Cluster is more easily defensible against outside threats owing to the barriers and hazards that force all traffic through Thaspus, however manpower in the sector may not be enough to fuel a long term expansion.
2) Back the Children of Vildix, who are dabbling in Heresies both great and small. Seems like a bit of a losing horse there.
3) Back Lord Sector Ferdinand Sanguarelli, who is still (so far as you now) the legitimate Sector Governor annointed by the personal representatives of the High Lords of Terra to rule the Lupus Cluster. He has a claim to proper authority, however pretty much everyone wants him dead, so that may be a problem. Making enemies on behalf of your greedy family is not always a good course of action.
4) Back Gold Group, who mostly hate your guts. Probably not the best of ideas. Also, not really good for long term survival of the Sector. Remember that Gold Group wants to return to the good old days of isolationism, which only really worked because all of the local hostiles were distracted by the big scary Empire of Man to the anti-spinward Galactic south. Without that shiny beacon of enemy summoning on Holy Terra drawing every last villain's attention, the enemies of Man will likely go after each small human polity piecemeal, leaving the Lupus Cluster all by itself with no support or distractions. Not an enviable position, to say the least.
5) Back Reginald Thoreson, who seems to have a plan and is looking out for the best interests of the Cluster. Of course, he might very well have spoon-fed you a giant pile of dog poop with whipped cream, but the party seemed to believe him. Also, he bribed you with fancy stuff.
